Aliyu Zubairu’s side led 2-0 courtesy of goals from Tahir Maigana, and Achichi Oseer before Australia pulled one back.
Charles Agada, however, netted Nigeria’s third goal to make the scoreline more emphatic.
The Flying Eagles will now shift attention to their World Cup opening fixture against Norway
The Group F encounter will hold at the Estadio Fiscal in Talca next week Monday.
Saudi Arabia and Colombia are the other countries in the group.
