Gilbert Mugisha scored the only goal of the game, blasting home a free-kick just before the half-time break.
There were no goals between the two teams in the second half.
This result takes Rwanda above the Super Eagles into third place with 11 points.
Nigeria are now 10 points ahead of their match in South Africa.
In the last game of the group tonight, Benin Republic who are second with 11 points will host Lesotho.
