They, however, have young goalkeeper, Ebenezer Harcourt to thank for making a number of key saves afterwards.
Colombia’s talisman Oscar Perea had a goal ruled out for offside in the 21st minute.
The South Americans took the lead through Kener Gonzalez six minutes after the break.
Sani Suleiman, and Tana Maigana then hit the woodwork for Nigeria.
The Flying Eagles were awarded a penalty five minutes from time after a Colombian defender handled the ball inside the box.
Captain, Daniel Bameyi converted from the spot for the second straight game to hand the seven-time African champions a point in the game.
Nigeria finished as one of the best third-placed nations, and will confront Argentina in the Round of 16 on Wednesday.
The encounter will hold at the Estadio Nacional Julio Martínez Prádanos, Santiago.
It will Kickoff at 8.30pm Nigerian time.
